[Plsfaculty] Applied Concepts in Cyberinfrastructure

Hi All,

I'm teaching a course next semester with Nirav Merchant, the director of the Arizona Research Lab's Biocomputing Facilities, on Applied Concepts in Cyberinfrastructure (ISTA 420/520).  As biology becomes much more of a data-intensive science, understanding how to manage the life-cycle of large data sets and utilize various cyberinfrastructure (CI) projects such as distributed and high-performance computing is essential.  We structure our course as a project-based learning environment where students have specialized lectures and problem sets to learn how to use CI resources, and then break into multi-disciplinary teams to solve real-world computational problems.  Last year, our final class project worked in collaboration with two scientists from Rod Wing's group to develop a distributed computing platform for the annotation of 12 rice genomes.  The success of the class was due to the varied expertise of students, and key to this are domain experts in scientific disciplines.   This is a highly selected group of undergraduate and graduate students, and we limit our class to 20 people from various scientific and computing backgrounds.  While we are nearly full for undergraduates, we still have a slots open for graduate students.  If there are faculty in PLS anticipating generating large sets of data (e.g. NextGen Sequencing), this course is a great opportunity for them to learn how to utilize CI including our campus' HPC resources, iPlant, XSEDE centers, and commercial providers such as Amazon.  In addition, this course complements other offerings by our faculty such as Bryan Wang's PLS 565 course "Practical Skills for Next-Generation Sequencing Data Analysis."
